joining 'cap' surface to my solid object

i had holes in my 3d object that i scanned and i am trying to fill the holes, 

 

i used the cap tool which created a surface over the holes

 

but its not letting me stitch the two together 

 

it says "only surface objects can be stitched"

 

how do i go about this..

 

should i use a different way to fill in the holes?

 

i have attached two images - 1. of the hole that needs to be filled

                                                 2. of the "capped" filling

Welcome to the forum!

 

The Cap tool should be used only when you are trying to create a domed surface (like is shown with the icon for the tool).  For something like you show, use the Object Doctor to fix these missing holes:
